That's quite strange that you weren't allowed to check them. Ocean's aquarium, here in Calgary, uses us to ship their fish quite abit. I've done many flights that have had live fish on it. I'm sorry to hear that. Unfortunately, sometimes it depends on the person doing the check-in.

On an international Flight my friend showed customs, the attendants and baggage check in her Betta in a cup of water and they were fine with it. She carried it in her lap.
now I can't see a domestic flight being much more strict than an international...

WestJet does not allow sw fish/corals on except with their cargo carrier. It will cost an extra $75 or so. Went through the same thing with WestJet last year with CindyT. Pain in the buttocks because she had called ahead & gotten an "a-ok" from their customer service rep, then when she gets there they said no way. I had to drive all the way back to the airport, pick it up & send it through their cargo on their next flight. Totally PITA snafu.

I've heard for a while that West Jet is a no go when it comes to carry on aquatic stuff. I've not had any experience but I remember some people saying that Air Canada will allow you to do it.
