I was thinking of using the ends for all my plumbing but I have to decide if I should put the returns on one end and creat a large currant accross the tank or if I chould have returns on both ends...

Since your rock is in your current tank and full of life I would not leave it out of the water for more than a minute. If you have pods, small brittles etc than i'm sure they can't last...
