Question Cooking Live Rock

I have had my tank now for around 1.5 years. I have always had an issue with HA (Hair Algea). I am moving my tanks to paint my walls and thought this would be a perfect time to cook my rock for a few days. I was wondering though, if it would do more harm then good to my current fish? I was thinking about the cut and suck method (but that seems like crazy work ontop of painting)

Am I going to damage the rock/good bacteria? My tank is FOWLR.

Any suggetions or comments would be greatly appreciated as I am doing it this weekend....possibly depending on the feedback!
