The tank shouldn't have any ammonia due to the buildup of bacteria to break it down. Even during the initial cycle its best not to use ammonia reducers as it cuts down on the bacterial population...

if I were you I'd put it in some sort of fine...
if I were you I'd put it in some sort of fine mesh bag before putting it in the reactor or run the output into a filter sock (if you run one). Currently I'm running my "phosban" free in the filter...
